Kamina's death, even though it was needed for Simon to be able to stand on his own and eventually become a great leader.
And Gurren Lagann's ending, with the loss of Nia and Simon choosing to live on in obscurity.
Spoiler: Gundam 00
The death of Lockon Stratos, with Haro's repetition of his name adding to the somber atmosphere.
Spoiler: Fullmetal Alchemist
Hughes's death (...I'm noticing a strange pattern here of the likable characters being killed off )
First time I watched it, R2 final episode when Lelouch dies. However, it turns into a happy moment when you see CC on the wagon. Lot of theories that she is talking to Lelouch. Probably bogus, but I feel it's a better ending.
Courage, it would seem, is nothing less than the power to overcome danger, misfortune, fear, injustice, while continuing to affirm inwardly that life with all its sorrows is good; that everything is meaningful even if in a sense beyond our understanding; and that there is always tomorrow.
The funeral after Maes Hughes dies, and when Ed and Al visit his wife afterwards and his daughter asks them when daddy's gonna be home. I definitely cried.
Spoiler: FMA: Brotherhood
If anything, in Brotherhood the funeral scene was worse with Hughes' daughter's reaction to his death. The writers were definitely going for a cheap shot at all the "I'm a big boy, I'm not going to cry over an anime" crowd there.
